Why they're separate

Courses have no shipping and no stock, but they do have viewing periods and refund windows. The workflow differs too much from physical goods, so keeping them apart is clearer.

Refunding also closes the student's access to the course.

Question: Can customers check out with both in one basket?

Yes — a single cart can hold both products and courses, paid for together. Once placed, though, it splits into two orders that are managed separately.
